It is the ninth consecutive win for Charlotte, a superb streak that matches the best in the league, so far held by the Seattle Sounders of the 2018 season.
The match in Charlotte was also the first of three suspensions for Luis Suarez, who was suspended for spitting at a member of the Seattle Sounders coaching staff.
And so Messi misses a penalty, while his team loses.
Also on Saturday, Cincinnati sealed its qualification for the MLS playoffs with a 2-1 win over Nashville with a goal by Brazilian Evander in the 98th minute.
The away goal was scored by Englishman Sam Surridge, the top scorer in MLS with 21 goals, two more than Messi. Evander has 17.
The Philadelphia Union lead the Eastern Conference with 57 points, while Cincinnati and Charlotte are second and third with 55 and 53, respectively.
Inter Miami drops to eighth place in the table with 46 points, but with four games behind the leader.
